How long does it take planted seeds to grow and cut trees to respawn?

Does the ground repair itself and do more mining nodes spawn?

It takes 2.5 hours (real time) for a tree to grow and a few days for a seed to become a tree.

Veins do not reappear at this time.

Yes thank you! Do holes fill themselves? Or are changes to terrain permanent?

Every change to the terrain is permanent, unless the hole would be close to water and would be filled by it, for example
